When a command is executed that is not a UndoableMapCommand the dialog is shown however you can disable this because it is a system property. Either in the udig.ini file or programatically. The preference is: net.refractions.udig.project/P_WARN_IRREVERSIBLE_COMMAND
If I have the syntax right you should be able to do: net.refractions.udig.project /P_WARN_IRREVERSIBLE_COMMAND=false in the udig.ini file and the dialog should not be shown. However you will have to clean the caches for it to take effect. Otherwise you can get the preference store for net.refractions.udig.project and set that preference to false.
