Same situation for me.... I have more than 2 GB of PDF files, which needs to be sorted out. Right now, I am using 'endnoteweb' (free) and 'endnote X1' (commercial version on Windows or Mac). Obviously EndNoteWeb is for both Linux and Windows/Mac and might work well if you target for databasing your references. But X1 is not for linux and costs some money, which let you build your own library on your local machine and other functions (i am still learning).

Make sure to put all bibliographic info in the notes section. Of those, #1 seems like the most plausible solution but far from ideal. Regards, Nick
