I figured out one way to do this in Compiz:
Run 'ccsm', select 'General Options' then 'Display Settings'.  Uncheck 'Detect 
Outputs', then edit the value listed under 'Outputs', and set it to the desired 
size of the full-screen window.  Now you can run Hulu or MythTV, and they will 
use only the specified area of the display.

Unfortunately, this setting affects all windows, not just full-screen windows, 
so you'll have to configure this before running your full-screen application, 
then un-configure it when you're done.  But it is at least possible to do.
