Both pfSense and OPNSense uses a customized GUI, then parses the configured options into the format for either running DNSMasq or Unbound.
If you want to move away from using Windows DNS Server + GUI. You should be prepared to scour for options with a decoupled GUI interface from the actual Recursive Resolver / Authoritative DNS Server software. There do exists more than a handful of commercial options that gives you a single package, where the commercial provider have done the integration between a GUI and DNS software underneath for you.
