I have found what was happening, it was a stale .lock file, when i ran 'gpg' command it just sat there saying "waiting for the lock PID- number", when i have checked with ps -Al i could see that there was no process with the id number it has specified.
Tools that use GPG should check if the lock is held by the process that has died a long time ago (many reboots ago in my case).
