I just use relative paths.  To Windows, my main music directory is
"Z:\SqueezeboxMusic", to Linux it's
"/home/administrator/NAS/SqueezeboxMusic".  My playlist entries look
like:

../Annie Lennox/Cold/02 - Why (Live).flac

I can't speak for every piece of Windows software, but Foobar2000 does
not have a problem with the forward slashes and SqueezeCenter running
under Ubuntu is happy with the above convention.

Of course, this is going to break soon when I bring up a second
drive...
