Yes, you can copy the prefs file from the Windows installation to the Linux installation, so long as you know where to find and put it. After installing SC as described above in Ubuntu you can see where SC's files have been installed via the Synaptic package manager. You will have to edit the path to your library in your prefs file because the path will differ.
