I just did a "dpkg -i squeeze... " in debian to overwrite/upgrade an existing installation - and it upgraded without any problems, keeping all of the settings intact.
If it does go wrong you can always do an uninstall later with a --purge or find and remove squeezecenter folders to do a clean install. I've not found it necessary however.
