What fat version do you have on your usb stick? If you are running into long filename issues, I would format the usb stick to the format of the drive that you are trying to backup, just for simplicity sack. Then you can save that off to another location if needs be and then you can reformat the usb stick back if needed. Not sure where the drive is located, but sometimes i will hock up the drive to another computer as well to backup the drive if possible. I have done it with laptop and normal drives before. FYI knoppix should not have any issue with filename length, but your fat might have some issues.
