I actually have a software product that implements a full affiliate program ... 
it's called Affiliate Royale (http://affiliateroyale.com). Affiliate Royale is 
implemented as a plugin for WordPress.

Even if you don't have wordpress (& don't want to use it) there are a few other 
pure php affiliate programs. The two main products are called Post Affiliate 
Pro and iDev Affiliate.

One thing to note about selecting affiliate program software is that it must 
integrate with whatever payment system you've setup for the product. In the 
case of Affiliate Royale, if you use an e-commerce plugin for WordPress like 
Shopp or Cart66 then Affiliate Royale integrates with no additional 
configuration ... but will not be able to integrate with some other payment 
systems . So, you'll want to make sure whatever solution you choose integrates 
with your payment system.
