To answer your original question, if you don't want to use a .htaccess
file, you should be able to take the config that would have gone in the
.htaccess and put it directly in your site's apache configuration.

It should look something like this:

<Directory "/real/path/to/mediawiki">
# Put your rewrite rules here
</Directory>

That should restrict the rewrite rules so they only affect the mediawiki
application.
