Have a look inside the application package. Are you sure that the
stacks aren't somewhere in there?
Copying substacks into individual stack files, as well as
automatically copying referenced files, doesn't always work well for
me. However, you can define a number of stack files and external
references in the property inspector. This seems to work fine.
