I don't know if there's an easier way, but if you could look at the file structure of 
the two movies, and understand it, and then look at the file structure of two movies 
put together the way you want, then you can certainly do it. I once wanted to chop 
down a bunch of AIFF files, and after figuring out the file format, it only took a few 
hours to write a utility that would chug through thousands of files an hour.

I'm betting QuickTime is more complex, though ;-) But maybe not.

You can send basic apple events. I think the next version will be able to execute 
AppleScript directly.
