Maybe a solution for you is to delete every xml from mgnl-bootstrap:
you've repository that "save" every your last change to your module.
Personally, I make export from admin every time that is necessary
release a version of module.

Unless you have a module that goes and redefine the role, this shouldn't
be the case. Are you using a vanilla Magnolia 4.3.8 bundle ? CE or EE?
