Hello Haidar, We're running with the magnolia repository outside the webapp, without problems, both under windows and linux. We're currently using magnolia 4.4.2, but it also worked with older versions.
Once you have content in the repository, you can't just delete the repository filesystem. So if you have already deleted the filesystem once, you also need to clear out the database, and start fresh. If you want to delete the indexes, don't delete the whole repository folder, but instead just the "index" subdirectories.
