Hi Anne, 
we had the same issue in our EE projects on 4.4+
The majour issue is related to the Java class of the dialog, that build the 
actual HTML of Dialog Window.
We are running on EE, so we received an official patch that fixes that Dialog 
for that Magnolia version.
I guess the only way of doing that for CE, is to manually fix that class: 

1) <meta http-equiv="X-UA-Compatible" content="IE=EmulateIE9" />
   This will open the dialog in IE9 compatibility mode, the only one 
"officially" supported by FCK editor 2.6.x
2) (if needed) fix the browser detection function in fck editor JS (yes, you 
have to unzip the JAR..) as mentioned here:

http://kartiksehgal.wordpress.com/2012/11/16/fckeditor-bug-fix-for-ie10/

I don't have a quick-and-ready recipe for you, but if I were in you I would 
move in that direction..
