Re organizing project:
I recommend that you use a different directory for your light modules. Not the
magnolia home directory. This is simply configured.
I typically create a "light-modules" directory adjacent to my magnolia bundle
directory (ie "magnolia-enterprise-5.4.7").
Then in the WEB-INF/config/default/magnolia.properties file, point
magnolia.resources.dir to your directory, ie:
magnolia.resources.dir=${magnolia.home}/../../../../light-modules
Now you can point your git repo to this directory - or a different setup if you
also want to add xml bootstrap files, or other metadata etc.
To get even more sophisticated you can use symlinks in the resources (aka
light-modules) directory. So if have a collection of light modules that reside
in different places, (Like maybe you have a module that provides some
components, and you use it on multiple projects.) you can have a symlink point
to these "remote" modules.
In that case you might also want independent git repos for each of the modules.
