Danny:
Change your options in the fckeditor configuration files (fckconfig.js, fckeditor.js, etc) in the source code, rebuild the 'magnolia-editor-fckeditor' subproject and replace the original magnolia-editor-fckeditor-3.0-rc2.jar file with your new version. Redeploy and everything should be fine without having to add admindocroot or the specific class files to the WEB-INF/classes folder. I have done this and it works perfectly.
