Hi Anja, I don't have any advice for you, though I can confirm that we see similar behavior. We've started bouncing our server right before doing backups to help with this behavior, which looks a lot like a memory leak of some kind.
Out of curiosity, which persistence manager are you using? We've been using BDB (the non-magnolia version) so far, but are hoping to switch over to Jackrabbit 1.3.1/JNDIPooledDatabasePersistenceManager/Postgres soon, as we've seen an increasing number of issues with the data store and hope that the more robust PM will help with all of that.
