The server has a total of 2gb Ram, of which 1 gb is assigned to tomcat.
Currently (after a week or two of continuous operation), Tomcat
allocates about 800mb of Ram.

How much ram do you usually assign to Tomcat?

When it output the XML, it base64 encodes the binary nodes. I haven't  
had the problem with times you are experiencing - but how much RAM  
are you giving to Tomcat? I would suggest trying to increase the  
amount of RAM and seeing how it does with that.
