This was easy in 3.0.x, simply by listing the workspace you wanted to bootstrap in the magnolia.properties config file under magnolia.bootstrap.force (e.g. "magnolia.bootstrap.force=website"). But this has changed in 3.5.x and is not documented. I've asked the same question yesterday but have not gotten a reply yet...
