There's essentially two ways to handle this:
1. Via the admin interface, a number of hooks were put in so you can
define a nodeData for your dialog's fckedit control set to true or
false. Take a look at the provided magnoliaStandard.js in the fckedit
module and you'll see all the settings you can put in.
2. Customize a copy of magnoliaStandard.js however you like and place
the webapp relative path in a nodeData in your dialog's fckedit control
named 'jsConfigFile'.
