What you can do is create a Users-JCR-Browser similar to the Website
JCR-Browser, then use it to add folders for each of your sites and
finally add menu items for each of the folders like there are for
"System Users" and "Users". However be aware that the you currently
cannot activate the folders you create that way (See http://jira.magnolia.info/browse/MAGNOLIA-2372
for details). So you would have to change quite a few things, but
that would be the "clean" way.
OTOH I don't think that adding user accounts to the "System Users"
folder should cause any problems.

This is an unforeseen consequence of having multiple sites in one
Magnolia - I had not expected to have to farm out user management for
(at present) one of the sites.
