You need to apply the patch to the ant source (the WebsphereDeploymentTool.java file in particular) and then rebuild ant - or at least rebuild the part that contains the WebsphereDeploymentTool. But I recommend against doing so, because:
1) I dislike running custom versions of such tools, and there is no indication that this patch will ever be applied to ant.
2) there is a better way of doing websphere stuff with ant - turns out IBM has some ant tasks to do things like interact with a server and also do EJB deployment. See comment #4 in the bugzilla entry for more info.
