Eclipse has an input handler for both same and separate JREs in the 3.1 release. I highly recommend moving to the Eclipse 3.1 release. I'm pretty sure that under 3.0 & earlier Eclipse will not prompt you if you run your Ant build in different VM than the workspace; I do vaguely recall something in the 3.1 plan to add prompting for external VMs, but I can't say for sure.
