If you want to keep your source trees separate, you may also add the following 
to your build.gradle:

sourceSets.main.java.srcDirs = []
sourceSets.main.groovy.srcDirs = ['src/main/groovy', 'src/main/java']
sourceSets.test.java.srcDirs = []
sourceSets.test.groovy.srcDirs = ['src/test/groovy', 'src/test/java']
