The tag munging in kupu is buried in one of the kupu javascript files where certain tags are stripped from the source at submit time. I think the file is the kupusourceedit.js file. I don't have those notes at hand, sorry. You should be able to track it down and add/remove the tags you want.

Did you try editing source using the last icon in Kupu? It is required to do something as simple as changing the borders in TABLEs.
