that's not strictly true. the inheritance has been added a while ago and
is independent of the file format change.

it's currently not possible. you are probably creating a publication
based on default and want to get rid of some modules...
it is now possible to create custom pubs not based on the default one
without too much pain, since all basic functions are in core modules now
(i'm doing one atm and it works). you will have to take care to track
changes to the sitemap in default, though.
