I have created a LenyaDocWritingTransformer. Here you find some code [1].

This transformer work as a similar way than http://cocoon.apache.org/2.1/userdocs/sourcewriting-transformer.html .

So, this is non intrusive and can be automatized, in your case something like that :
- match
- directory generator
- include document into a LenyaDocTransformer template
- tranform
- it's in your publication !! :)

Transformer's code is not really finalized for now some improvements and features have to be implement, but it's work (I used it daily)...
