I'm not sure I get you thoroughly. What do you mean by "remove your list of built in starting points and replace them with our own?" ??? But, well, what you ask does not seem to be specific to m2eclipse at all. It seems more "pure" maven related. If you already installed some internal repository (using archiva, e.g.), you then just have to configure the settings.xml file, so that maven go through this instead.
