This is a bug in Tycho and I opened http://jira.codehaus.org/browse/MNGECLIPSE-1174 to track it. I think I know where .svn comes from but I need to know more about "maven directory you've never seen before", i.e. directory name, contents and anything else that'd help us understand where it comes from and how to filter it out.
