Add your style sheets to the theme data in the database - via Web Tools or the Entity Engine data loader:

<VisualThemeResource visualThemeId="FLAT_GREY" resourceTypeEnumId="VT_STYLESHEET" resourceValue="/path/to/my/custom/stylesheet.css " sequenceId="99"/>
