Deepak, It depends what you are trying to do, but it sounds like this is not specific to Shiro. There are bunches of blog posts on how to deal with java's key store / trust manager.
Can you give us more detail on what you are doing? Also, bumping the thread every 12-ish hours is poor etiquette.
