I have used Dojo with AppFuse 2.0 and Spring MVC to render tree views.
Integration was not too complicated and there is plenty of discussion on the
AppFuse mail groups as to how to do it. For reporting I used JasperReports:
http://jasperforge.org. Integration was straightfoward as Spring MVC has
built in support. I believe Struts has similar support for JasperReports.

Difficult to comment on the upgrade path to 2.0 - I am a Maven fan, and
think that in the long run it makes managing a project builds easier.
Appfuse 2.0 will also force you to migrate to a newer web framework -
probably Struts 2.0 in your case. That I consider definitely worthwile -
development speed + satisfaction shot up in the group I work in. Plus Struts
2.0 already includes Dojo under the hood.

That said you seem to be taking on a lot of new technology in your second
pass - it may well be sensible to limit your exposure to new technologies
and only take on that which you have to to get the new feature set working.
The last thing you want is to be fighting with an unfamiliar build system as
well as a whole host of new technologies...

JFreeChart is a Java chart library; Cewolf is a tag library that
simplifies using JFreeChart.  Works great.

I completed development on a rather large application using Appfuse 1.9.4with 
struts framework. There is a requrement to take this further with
fancier stuff. I have some questions, pointers around this and would like
some shared experiences: I was 100% new to Appfuse on startup, but had
reasonable experience with J2EE in general, some java scripting and some
struts. I found Appfuse to be pretty easy to use and the turnaround time
very satisfactory. New requirements are for things like enhanced reporting,
graphs, treeviews, drill downs etc.
