Don't know if it matters or not, but I was experiencing a similar problems with timeouts with Appfuse2 (running on apach2, tomcat6 and mysql5). Adding the dependecy for commons-dbcp 1.2.1 fixed the problem.
However, I did not already have commons-dbcp in the project.
