Hi Asim:

It depends what are you running inside Tomcat. I mean you have here 3
posibilities:

1-Define a context that point to your Cocoon webapp directory. In that
case, there is where you need to remove or change the file you want.
2-build cocoon as a .war file and deploy it inside your webapp directory
inside Tomcat. In that case, run tomcat, call a page any cocoon page. Then
make changes inside the $TOMCAT/webapp/cocoon dir.
3-Just copy the webapp dir builded in cocoon. In that case change inside
$TOMCAT/webapp/cocoon dir

Also check if your browser if kidding with you (turn of cache inside your
web browser).
