I suppose you are using the HSQLDB engine (look at the status bar of your database window). If so, I furthermore suppose you have connection pooling enabled - if so, try whether disabling it solves the problem. Other than that, no such problem is known, so it would be interesting to get more details database/server/driver/type/version, for instance.
