I never hit that issue, but I decided to try it here, and yes, I see the
problem, just not exactly as you describe, I actually get 

1. Section 1 text
2. Section 2 text
4. Section 1 endnotes
3. Section 2 endnotes

Still not what you want, anyway.

But in the section options (Format->Sections..., then select the section
(in this case, the first) and clicking in the "Options..." button),
enabling "Collect at end of section" for endnotes in the
"Footnotes/Endnotes" tab works for me, now I get

1. Section 1 text
4. Section 1 endnotes
2. Section 2 text
3. Section 2 endnotes

(But now there's no page break between the first section and its
endnotes.)
