Just don't use the Script directive then.
ScriptAlias /cgi-bin/ /var/www/cgi-bin/
<Directory /var/www/cgi-bin>
Options ExecCGI
</Directory>
will allow any file within that directory to be executed as a CGI
script, no matter the method or the arguments.
Just make sure that what you put there is safe.
