Thank you for following. I removed all IfModule directives now I am receiving:

/srv/http/owncloud/.htaccess: Invalid command 'SetEnvIfNoCase',
perhaps misspelled or defined by a module not included in the server
configuration

error.

Removing this line also gives:

/srv/http/owncloud/.htaccess: Invalid command 'DirectoryIndex',
perhaps misspelled or defined by a module not included in the server
configuration
