You can export the version data simply by including the /jcr:system/jcr:versionStorage subtree in your export, but as the version storage is write-protected, there is currently no way to easily import the version histories back to a Jackrabbit repository. Backup and more general management features are certainly one area where improvements are needed in Jackrabbit. Please feel free to file a Jira feature request for backup/restore functionality to better track this issue.
