If a certificate is "in use", the certificate cannot be deleted. The most likely reason is that a certificate is used as a signing certificate for a user. You can view which objects uses that certificate by opening the certificate info page and then click "usage" (one of the links on on the top of the certificate info page). This will show all objects that keep this certificate from being deleted. You can either make sure that the user or domain no longer uses the certificate or remove the user (if the user does not override any inherited settings).
