Another option I use for total isolation is to just press F8 or F12 (which ever allows you to select your boot device) and choose that hard drive. This way you could have a failure on either drive that would not impact or effect anything on the other drive.

It was installed on the fedora drive instead of the windows drive. It would be less risky to add Fedora to the Windows boot loader.
