I reran ./configure and you are absolutely correct, markdown is marked as no.
I do see that a number of other plugins were not build either: debugger,
devhelp, geanygendoc, geanylua, geanypy, geanypg, geniuspaste, gitchangebar,
multiterm, prettyprinter, scope, spellcheck, updatechecker and webhelper.
Are all of the other incompatible with CentOS 7?
No, as I said above:

You can either use --enable-* configure options and install the
dependencies it complains about or just use your package manager to
install the build dependencies for the particular package to get them
all. I don't use CentOS (or RH/Fedora) but according to Google, you can
do the latter using:
$ yum-builddep geany-plugins
Assuming `geany-plugins` is the name of the package.
