The changes in geany.css should override everything in the theme, so I think you could keep them in geany.css.

In general, I'm very bad at CSS and my GTK theming CSS is even worse :). But there is one thing that might be helpful:GTK has an inspector (https://developer.gnome.org/documentation/tools/inspector.html) which can help to find CSS selectors.
