I am neither using Fedora not Ptyxis, but I guess you'd just have to put
either:
ptyxis
or:
ptyxis -d "%d"
in the "Terminal command" preference of Project Organizer and it should
work. The first assumes ptyxis will start in the working directory it's
launched from, the second specifies it explicitly as documented [1].

PS: if x-terminal-emulator isn't a thing in Fedora (it indeed is in the
Debian-based world as a pointer to the default terminal), maybe it'd be
worth reporting a but to Fedora asking them to patch the default command
with something that works there.
I am using geany 2.1 by way of dnf install.
