Not sure how you plan on packaging jars in another jar. That is not allowed per the jar spec, as far as I'm aware. What are you actually doing here?
As for packaging only certain jars in an ear or war, that is controlled by the scope for the dependency declared in your pom. This is standard, built-in functionality of Maven and already well documented online if you spend 5 minutes looking for it and reading.
