All Java files under src/main/java will be compiled into WEB-INF/classes in your final war. (To be honest, all java files will be compiled to target/classes, all resources from src/main/resources will be copied (and filtered) to target/classes and finally target/classes will be copied to WEB-INF/classes)

Assuming this is true, this is just how the WAR plugin works with default configuration. Personally we are building EARs so I don't want my WARs loaded up with all those JARs.
