What version of openJPA are you using ? Is the application gaining performance after running for some time ? If yes then enhancing at build time will definitely help. I think as Jean pointed out it is better to enhance at build time regardless.
What about thread dumps ? Can you please take 3-4 thread dumps in an interval of 15-20secs, at the time of delay. (kill -3 <<process if of server>> in unix based machines will give threaddump in the stdout.
