I can't remember the behaviour in v2.0, but I can confirm that the current version - 2.3.1 - and the soon to be released v2.4 *do* save merged files as you would wish. May I suggest that you upgrade to a current version and try again? You are a very long way out of date and many enhancements and fixes have been applied since v2.0.
